When the Toronto Blue Jays withdrew their affiliation from Utica after the 1980 season, owner Joe Bellino renamed the team the Utica Blue Sox (reviving a name from Utica's baseball past) and operated as one of the rare independent teams in minor league baseball from 1981 through 1985. During these early independent years, the Blue Sox featured notable ownership including author Roger Kahn, Durham Bulls owner Miles Wolff, and even comedians Bill and Brian Doyle Murray, with Bill Murray famously singing the national anthem at the 1981 home opener.

After their independent years, the Blue Sox became affiliated with several Major League organizations including the Philadelphia Phillies (1986-1987), Chicago White Sox (1988-1992), Boston Red Sox (1993-1995), and finally the Florida Marlins (1996-2001), briefly being renamed the Utica Marlins in 1996 before returning to the Blue Sox name. The team featured numerous future MLB stars during this period, including Hall of Famer Larry Walker in 1985, and the 2000 team showcased future superstars Miguel Cabrera and Adrian Gonzalez before the franchise was ultimately sold to Cal Ripken Jr. in 2002 and relocated to Aberdeen, Maryland.
